Paraguay conceded a lethal goal just two minutes from time against Sweden on Thursday to remain pointless after their opening defeat against England on Saturday.
"We are very disappointed, as we came here with a big dream but now we go home with nothing," Santa Cruz was quoted as saying by FIFAworldcup.com.
"The team is sad because we feel we have done enough in the game, but we didn’t find our way of play in either of the game."
Santa Cruz has been playing for German giants Bayern Munich for the past seven seasons, and the 24-year-old striker had high hopes of reaching the second stage and facing the hosts.
"I would have been very happy if Paraguay had reached the round of 16 and played against Germany," Santa Cruz said.
"It's difficult to know why we have gone out because we weren't bad in either game, the players' confidence was there."
Paraguay will have the chance of a consolation win when they face Trinidad and Tobago in their last group game on June 20th.
Trinidad still have a slim chance of reaching the second stage on goal difference if they beat Paraguay and Sweden loses to England.
