Esteban Granero pulled one back for Getafe just before the break after converting a penalty.
But substitute Fernando Morientes killed off Getafe hopes seven minutes from time when he nodded in from close range.
The King's Cup triumph comes as a perfectly-timed boost for Valencia, who endured a turbulent season.
A disastrous league campaign leaves them in 16th place of the table with 39 points, just six clear of the relegation zone.
Valencia were also knocked out of the UEFA Champions League group stage.
