Attacking midfielder Yasser incurred the wrath of Zamalek when he opted to take part in the regional tournament without the consent of the club.
The White Knights said earlier this week they would file a complaint with world governing body FIFA against Qatar for fielding Yasser in the tournament, which is not included in FIFA's calendar, against their wish.
But Zamalek's football director Ibrahim Hassan told FilGoal.com that the matter has been resolved.
"A Qatari delegation arrived in Cairo to end the problem and we reached an agreement to end it in a friendly way," the twin brother of head coach Hossam Hassan said.
"Our problem with Qatar is over, but we will still impose sanctions on Yasser for leaving the club without its approval.
"He will be heavily fined."
Reports said that Qatar would pay Zamalek $100,000 in compensation.
Yasser was included in Qatar's starting line up for their Gulf Cup opener against Kuwait, which they lost 1-0, on Monday.
He wasted an early chance to find the net before receiving a yellow card.
The 28-year-old has been involved in several disputes with Hossam Hassan and Zamalek's board of directors since joining last January after terminating his contract with arch rivals Ahli.
Late returns from international duty and his constant demands to improve his contract did go down well with the club.
Yasser's agent also criticized Hassan for his client's lack of regular opportunities this season although he was an integral member of Zamalek's squad last term.
